Bradford on Avon has a tunnel at the end of the platform. The closed station at Box was very close to its tunnel namesake

Suppose Lime St is an obvious one. So I'll say Edge Hill. Bonus point if you can name the tunnel.

Sunderland? Would it be classed as actually being in a tunnel? If not, there's one a few yards from it :D

Not just Whitehaven but also Corkickle at the other end of Whitehaven tunnel (built because the local landowner Lonsdale wouldn't allow a line through the town).

Kidbrooke is pretty close to a tunnel.

Funny you should mention that just as I was posting, because the tunnel between Kidbrooke and Blackheath was similarly built because of a landowner not wanting the railway.

Bexhill / West St Leonards / St Leonards Warrior Square / Hastings are all very close to tunnels.

Birmingham New Street, Snow Hill and Moor Street.
Old Hill, Rowley Regis, Walsall.
Sutton Coldfield.

I'm surprised it took 3 pages to at least mention New Street / Moor Street and Snow Hill!

Falkirk High is another.

Truro must be pretty close as well, With Highertown just around the corner.

Devonport / Dockyard has a tunnel between the two.

Plymouth? Or Mutley if including closed stations.

Another planet...
Morley already mentioned, but surprisingly not Huddersfield (Huddersfield Tunnel). Walsden close to Summit Tunnel, Lockwood, Stocksmoor both close to tunnels, Marsden is around a quarter of a mile from the Eastern portal of Standedge Tunnel. If we're allowed closed ones, Dunford Bridge and Woodhead were either end of Woodhead tunnel.

Winchester, no tunnels there. Micheldever perhaps you mean up the line a bit. Then the tunnel is probably 400 metres or more from the platform.

Penge East.

Southampton. St James Park. Exeter C/St D are as near to tunnels as many of the quoted examples, but the existence of the tunnel doesn't constrain the station layout in the way it does at (say) Chatham.
