In that photo of Ellesmere port I think I can see another semaphore in the distance on the left just before the road over bridge part covered by tree branches .
There is indeed, so Merseyrail trains are certainly signalled towards a semaphore signal (although the electrification stops before they can reach it?).

It’s not all that many years (six or seven?) since Hooton signal box closed, and the section between there and Ellesmere Port was Absolute Block before that, which presumably explains the change in training for drivers?

I think I'm right in saying Hull Trains are another TOC that don't come across semaphore signals on their routes.

Are there any on Chiltern. Now the ones between Aynho and Leamington have gone. Or are there some on the Aylesbury line (I think not, they went in the 'Total route modernisation')

None now. The only semaphores seen by Chiltern traincrew are at Greenford

Slightly splitting hairs, but we do *see* semaphores when we pass Tyseley too.
Oh, and also if we look up at the right time when passing under the Dudding Hill line at Neasden :D

Those that sign Oxford might also see a fixed distant as they turn off at Gavray Junction unless that's gone now the route to Claydon is currently unavailable.
