Liverpool to Chester via Runcorn or via Hooton
Lancaster to Carlisle via Penrith or via Barrow

How many different routes are there from Glasgow to Edinburgh ? 5 or more?

From one distinct Glasgow station, there are 3 to Haymarket (and in to Edinburgh), and from the other 'only' 2

London Bridge to East Croydon via Tulse Hill and Norbury, via Sydenham (stopping) or Sydenham fast lines (no platforms on fast lines New Cross Gare to Norwood Junction exclusive).

Yes there must be loads of pairs, need to raise the bar to triplets. Here’s three different routes in the space of four minutes:
08.01 London Bridge to Dartford via Woolwich
08.02 London Bridge to Dartford via Sidcup
08.05 London Bridge to Dartford via Bexleyheath

+London Bridge to Dartford via Greenwich

Dartford has four (five via Parks Bridge Jn which is a " different location", six if you count the Tanners Hill spur at St Johns).

Small point of order. You can't get to Dartford from London Bridge going through *Parks Bridge Junction (apologies in advance for the needless pedantry)

If you only count the station points then you have :

London Bridge to Dartford
London Bridge to Lewisham via Tanners Hill (no calling points)
London Bridge to Lewisham via New Cross and St Johns

London Bridge to Sidcup via Lewisham
London Bridge to Sidcup via Parks Bridge (no calling points)

London Bridge to Kidbrooke via Lewisham

London Bridge to Charlton via Lewisham
London Bridge to Charlton via Greenwich

If you extend the route to Rochester; you could add via Sole Street. If you extend Backwards to Blackfriars you could come up with a few more permutations and if you extended further backwards to St Pancras you could add HS1 as an option

*unless taking a really long diversion

Would Reading - Westbury count

You have the direct Intercity services which go via Pewsey and onwards to Taunton & beyond, and on Sunday afternoons there is a 16:12 SWR Reading - Frome service which goes via Salisbury, meeting up at Westbury coming from an opposite direction

Leeds to Doncaster via Wakefield on Northern, VTEC, the once-a-day EMT and the Sunday-only Cross Country, and via Hambleton once a week with VTEC.

Yeovil Junction and Salisbury with some trains going via Castle Cary and Westbury whilst others go direct via Gillingham. In the opposite direction all go via Gillingham on weekdays and Sundays, whilst on Saturday there is a Salisbury to Yeovil Junction via Castle Cary but no return.

Waterloo to Weymouth on a Saturday morning, either via Southampton or one train via Salisbury. Common route to Worthing Junction before coming back together at whatever the name of the junction is south of the Dorcester stations

Glasgow Central to Motherwell via Whifflet, Hamilton Central or Uddingston and, as a sub section, via Bellshill or direct via Logans Road crossing. Also Bellshill to Carluke via Motherwell or Holytown (peak only).
Before the December TT change you could do Partick to Cumbernauld via either Springburn or Hamilton.
Glasgow Central to Kirkhill via either side of the Cathcart Circle
Edinburgh to Ladybank via either side of the Fife Circle

If we count Glasgow Queen St HL and LL as one station, then Queen St HL Platforms to Springburn via Cowlairs and LL platforms to Springburn via High Street, similarly Queen St HL Platforms to Anniesland via Maryhill and LL platforms to Anniesland via Partick

Could you count Wolverhampton to Walsall, since there's one parliamentary train a week via the direct line through Willenhall, as opposed to the usual route via Birmingham?

The former will eventually be upgraded again to a full service, calling at Willenhall and Darlaston.

I guess you can also do Stafford to London via Birmingham or the Trent Valley, and if we're going out on a limb, you can do Birmingham to Worcester via Kidderminster or Bromsgrove, although they do use different stations in Birmingham. Historically, you could've also done Birmingham to Stafford either via Wolverhampton or Rugeley TV, although that's no longer possible.

Liverpool-Crewe, via Manchester or Runcorn, & when the line though Runcorn is closed trains often divert via Warrington

Either via Gatwick (train continues towards Barnham & beyond) or via Leatherhead, the only common intermediate station call being Clapham Junction

Llanelli to Port Talbot Parkway; either via the SDL or via Swansea, although I think only 1 per day goes via the SDL (1B97 ex-Fishguard Harbour).

If you think about The Tube, there are plenty of pairs, but once the Elizabeth Line opens there will be a triple between Bond Street and Stratford, you'll be able to go via Jubilee, Central or Elizabeth Line between the two.
