Ashford International to Ramsgate via Canterbury West or Dover (one an hour each way)
Dover to Faversham via Canterbury East or via Ramsgate on the Javelin circular tour.

Does Bromsgrove to Birmingham New Street count? There is at least 1 train on a Saturday which runs via the camp hill lines, the rest go via University

Waterloo to Shepperton: most services go via Teddington and Kingston, but there are a few that go via Richmond at rush hours. They run parallel to Clapham Junction (main and Windsor lines), then meet at Fulwell.

I remember Waterloo to Windsor and Waterloo to Reading services going via Brentford, veering off at Barnes and joining the via Richmond route again west of Whitton, but they've been discontinued for some time now.

Basingstoke to Weymouth (summer only). Direct route via Southampton and summer Saturday route via Salisbury.

There are of course the loops from/to (London) Waterloo ....
  • Clapham Junction to any station on the Kingston loop by (a) one way round the loop, and (b) the other.
  • Barnes to any station on the Hounslow loop, by (a) and (b) you know how.
Plus, Moorfields to Liverpool Central (one direction only) on Merseyrail.

Preston to Manchester Oxford Road via Wigan North Western, or the stopping services via Bolton.

Also Leeds to Carnforth, either via the Bentham line or the once daily service that runs from York to Barrow via the Calder Valley line.

I thought all the trains from Guildford via West Croydon went to London Bridge?

Some decades ago there were four routes from Guildford to Clapham Junction and Waterloo though:
via Epsom (New Line)
via Oxshott (New Line)
via Woking (Main line)
and via Ascot (Windsor line)

I think the Ascot trains were reduced to Guildford - Ascot shuttles some time in the '80s or '90s.

The OP specified that there should be different calling points on both routes between the common stations.
I can say that those which involved Birmingham New Street quoted by posters above in the main are alternative routes where there is no stopping point on one of the routes. For example on the Birmingham New Street to Leamington Spa via Solihull route, this service is non-stop, stations on this route are served by trains from Birmingham Moor Street. The one train per week from Bromsgrove to Birmingham via Camp Hill runs non-stop. The one train per week direct from Wolverhampton to Walsall runs non-stop. Trains from Walsall to Birmingham which take the Soho Loop run non-stop from Tame Bridge Parkway. The first train in the morning from Birmingham to Cardiff takes the Stourbridge Line non-stop to Cheltenham. The second train in the morning from Birmingham to Cardiff takes the Camp Hill line non-stop also to Cheltenham. All remaining Birmingham Cardiff trains take the Birmingham West Suburban Line first stop University.

As for two routes by different TOCs, Hackney Downs to Cheshunt, GA via Brimsdown, ARL via Southbury. Again should be lots more.

GA also via Edmonton Green.

Liverpool Street to Tottenham Hale via Hackney Downs or via Stratford

Birmingham New Street to Edinburgh (via West Coast with VT or Sheffield and the East Coast with XC)

Birmingham New Street to Glasgow Central via Preston with West Coast or via Newcastle with XC

Norwich to Great Yarmouth via Acle or via Berney Arms (when it re-opens)

Manchester Piccadilly to London Euston via Birmingham New Street or via Trent Valley both West Coast.

I think Wolverhampton has 3 routes to Manchester Piccadilly. There is Cross Country via Stoke-on-Trent and Macclesfield, Cross Country via Crewe and Wilmslow and Transport for Wales via Shrewsbury and Chester.

There are three evening services from Waterloo to Farnham via Brentford, and three morning services from Farnham to Waterloo via Richmond. In the morning there is one Waterloo to Aldershot service via Richmond. The usual route is via Surbiton and Woking. The routes run parallel between Waterloo and Clapham Junction and then join at Ash Vale, and vice-versa.

Think the York to Barrow ended with the recent timetable change.
