I don’t think this qualifies (it certainly doesn’t now) or would have qualified, but it was close.
Before 2000 two tiny sections of dual carriageway in central London were classed as motorways. The Westway (last section of the A40 before central London) and West Cross Route (A40 to Shepherd’s Bush) were the A40(M) and M41 respectively. The West London line passes right next to the WCR (ex M41) and underneath its junction with the Westway (ex-A40M). I don’t know if the roundabout junction counts (counted) as two motorways, but it was close. And if it did count it’s probably the shortest crossing you’d have found.
