Was trying to work out where the second line near Yeoford was for quite a while there, but of course the Okehampton line uses the old Down line, and doesn't have a (usable) platform! Probably can't get much closer than that!

Since looking at geographic maps of the London Underground, the lack of a Jubilee Line station at Marylebone has caught be by surprise, although I know that historically that section of the Jubilee was the Bakerloo which does have a station at Marylebone, and the main line station there has never been a really busy one, so that's why it probably doesn't.

Heath low level where you can see and hear the junction to the adjacent high level station. Not as obvious as Coombe junction though.

Cadoxton has the line to the docks behind the Barry bound platform.

South Hampstead on the Watford DC line
Ajacent to the West Coast Mainline and you can see trains on the chiltern mainline on a bridge over the station.

District Line from Bromley by Bow to Upminster runs parallel to C2C with most stations having no platforms for C2C services.

West Hampstead has both Met Line and Chiltern Line passing whilst the platforms are the sole preserve of the Jubilee Line.

Burnham, Hanwell, West Ealing and Acton Main Line all have no fast line platforms, ...
All of those examples are of lines where the lines both go to the same places either or both ways, e.g. the Piccadilly goes west to Acton Town and East to Hammersmith, as does the District.* The C2C line runs from West Ham to Upminster as does the District, the Met and Jubilee lines both go from Baker St to Wembley Park, and the GWML runs from Paddington to Reading as a four track formation (i.e. main and relief lines).
Note: the OP defined the question as: "So to clarify i am not talking about lines which go through station but go to the same places (so like four track layouts such as Anerley or Berrylands don't count and stations like Kilburn High Road or South Kenton don't count either). Hope this explains it."

* The District branch to Richmond which diverges west of Turnham Green does pass about 40m south of Chiswick Park station entrance across Bollo Lane roundabout.

Todmorden has the Burnley to Bradford line nearby.

Barassie has no platforms on the line to Kilmarnock.

Newton station near Glasgow has a lot of trains passing by it.

Crossrail passes below Pumstead, West India Quay, Limehouse and Holborn,
Several OSI pairs in London probably qualify, eg. Manor Park/Woodgrange Park, Seven Sisters/South Tottenham, Kenton/Northwick Park, Canary Wharf JLE/Heron Quays DLR, Canary Wharf Crossrail/Poplar/West India Quay, etc.
The Central line passes the end of the platforms at Leytonstone High Road
The southbound tunnel between Kennington and Battersea Power Station runs directly beneath Oval.

Didcot Parkway - with the lines to/from Oxford
Isn't that just the avoiding lines? They don't go anywhere the passenger platforms don't.

Anywhere with an avoiding line and taking under 0.5 mile as being close: Carmarthen, Swansea (Landore), Bristol Parkway, probably make this or near enough.

Ninian Park.

IIRC, the Edge Hill to Bootle line passes beneath part of Kirkdale station.
You can't see the freight line from the station since it's in a shallow tunnel at this point.

Buried a bit deeper underground is the Peak Forest - Chinley freight line in Dove Holes tunnel, almost (but not quite) below Dove Holes station on the Buxton line.

The Peak Forest line passes under the Buxton line again quite close to Chapel en le Frith - close, but not visible from that station due to trees. However the station approach road runs alongside the Peak Forest line.

Northolt and to North Acton Central Line inclusive have the line from Northolt Junction to Old Oak parallel to it.

You can also see the North London Line from the Central Line platforms at North Acton. I've long thought this would be a convenient interchange.

Have I got this correct?

This line (highlighted) goes straight through Darlington Station, however is not served by platform 1. Comes off the ECML and then rejoins it at the other side.

Rarely used these days, however I vaguely remember seeing it used heavily to store rolling stock, when I was very young. (I might be wrong however)

It gets the occasional use.

Sometimes has a DMU in it. I’ve also seen it used for changing steam locos from Grosmont if there heading south.

Also occasional carriage and sets, i assumed with serious defects.

Crewe has many bypass lines
Runcorn has the line to Folly Lane behind the Down platform
Place holder for Edge hill (Waterloo and Wapping)
Hooton has a platform that never ever gets used as a platform

On the ECML I can think of DUNBAR and DARLINGTON with platforms only on one side of the main running lines. Perhaps DONCASTER can be mentioned similar to Crewe because of Decoy avoiding lines AFIK. I think Chillingham Road T&W Metro is immediately next to ECML at Heaton TRSMD does this count?

Ulceby has only one platform to and from barton upon humber while the line lrading into immingham has no platform

Note: Swindon had two tracks in the middle and a loop, but this was shortened when plat 4 was added so the down line now goes through plat 4 and one middle one which they seem to signal freights in both directions on the now middle line.
