If you look at the Arriva MK social media pages on Twitter and Facebook, for the last few months (at least) some complaints have been responded to with the depot is experiencing 'operational issues'.

Does anyone here know what those 'operational issues' actually are?

I would guess it means they are either short of drivers - perhaps drivers have gone sick at short notice - or they are short of operational vehicles. If there was a problem caused by traffic congestion in certain areas, they'd usually call that out as it would only affect certain routes.

Perhaps they could get their own house in order first, and redesign Station Square properly so it actually works?
There was a consultation on what to do with station square not long ago wasn't there? Suspect it won't stay as it is long as two out of three of the options were to convert some of it to retail space.

Driver shortages , which Arriva is blaming on Brexit. Not the low salary for a difficult job.

Yes, I believe so, I don't know if there has yet been an outcome, though. But the design they implemented (which ignored both Arriva's views and the consultation the first time round) was idiotic and has paralysed the network LNR-style ever since. The biggest problem with it is that you can't timetable for it - the delays it causes are inconsistent because how much it gets choked depends on the behaviour of individual car drivers on the day. So if you say timetabled in 10 minutes dwell there (and cut services to free up buses/drivers for it) you could end up running out of bays because everything was sat there for 10 minutes because it didn't choke as badly that day.
