According to RTT, Virgin seems to have diverted a couple of Holyhead-Euston Voyagers via Middlewich this morning, because of flooding and a landslip on the direct route between Chester and Crewe.
The 0735 from Chester (minus Wrexham portion) reached Crewe 50 minutes late, and the 0835 seems to be taking the same route.
Down VT services seem to have been cancelled at Crewe.
TfW services are replaced by buses according to NRE.

Also on NRE it looks like the Settle-Carlisle route is blocked by a landslip between Dent and Ribblehead.

There were also no trains between Manchester and Birmingham this morning, due to flooding at Mow Cop on the Macclesfield route and at Holmes Chapel on the Wilmslow route. The Wilmslow route subsequently reopened with a 5mph speed restriction through the affected area at Holmes Chapel, and the Macclesfield route started moving again just before 08:00 northbound and at around 08:30 southbound. The rain keeps on falling, though it seems to have eased up somewhat.

Dawlish Warren has also been affected with the only accessible route taken out of use as the subway which forms part of the route is heavily flooded!

Whilst not important in the grand scheme any news on any effects to Wensleydale Railway? Just heard of someone I know who lives near Leyburn and they had waist deep water in their house last night.

Reference the flooding incident on the Atherton line . It was cleared very quickly. Only some early morning trains had problems. If you check National Rail Enquiries web site cleared disruption items ,you find it mentioned there.

Looks like the 0810/0910 Euston-Holyhead services have gone via Middlewich, losing about 50 minutes.
Euston-Chester terminators are turning round at Crewe.

There were a couple of posts by the Wensleydale Railway on Facebook. Last night they reported that a section of the line was under water and would be inspected his morning. Following a track inspection they reported that a normal service would be running today.

And the report from the Chester Standard features a photo of an HST with a caption suggesting it was a VTWC service ;)

Not flooding related as far as I know, but signalling problems between Leeds and Dewsbury mean that North TPE has been well and truly screwed this evening.

Am I right in saying it's flooding that ruins the line side equipment / signal circuitry that causes the problems? Not so much the inability of the train to plough through a few feet of water which it could do (although clearly not advisable if you want to destroy the underside of the train)

Nope.

The ballast washes away or has the potential to do so.

Then a sleeper moves and a derailment isn't far away. It's not worth the risk to just hope for the best.

Must have been a fairly intense thunderstorm south of Glasgow earlier- Barrhead to Kilmarnock and part of the A77 around Kilmarnock shut due to flooding. Rail line appears to have reopened though. A77 still shut for drain cleaning etc

Flooding on the line between Lugton and Dunlop. Also, a landslide about 3 miles south of New Cumnock which a train hit at approx. 70mph earlier on causing a bit of damage to the deflector blade and some other underframe mounted equipment. Now a 5mph emergency speed restriction on it until NR can get a machine in to clear it and stabilise the banking.

There was also flooding between Warrington and Glazebrook and in Trafford Park area aswell, I caught a late running 19:45 Warrington Central-Oxford Road service last night and we came to a halt (despite having a green light) just before Glazebrook apparently due to flooding causing us to have to wait while the driver had a word with the signaller and after about 5mins we were on our way. Then due to track circuit failure we had to go through a red light at Trafford Park junction also apparently caused by earlier flooding.

Ongoing problems south of Manchester this morning, with the southerly chord from Manchester Airport towards Styal still blocked by flooding. The Liverpool - Crewe stoppers have to bypass the Airport in both directions.

Plus a fallen tree blocking the Up line from Stockport to Wilmslow at Handforth. The bi-di signalling between Cheadle Hulme and Wilmslow is earning its keep, with single line working on the Down. Long delays, with some TfWs diverted via Styal.

Trains have just been suspended between Hazel Grove and Buxton due to damage to the spillway of Toddbrook Reservoir overlooking Whaley Bridge. The town is being evacuated and the Environment Agency have issued a 'Danger to Life' flood warning:

Whaley Bridge evacuated as 'danger to life' warning issued over fears dam could burst - live updates
People are being urged to stay away from Toddbrook Reservoir in Derbyshire

A reservoir in Derbyshire has been cordoned off by emergency services following fears it could collapse.

Police are telling people to stay away from Toddbrook Reservoir in High Peak, which appears to have suffered substantial damage.

Photos show the dam wall with what looks to be a huge hole at the side.

A number of road closures are in place, and Whaley Bridge Memorial Park is also closed.
