Lets start with an easy one :

Im a big maker of alcoholic drinks and my train station is served by 3 companies, one of which only has half a dozen services a day call.

Originally home to 4 public (ie private) schools - now 6, shortly to be 5.

A famous religious writer was gaoled here.

Halifax - because hanging for coin forgery/petty crime was common there

You and Sonic2009 were right about Halifax - Halifax and Hull had gibbets, Hell is obvious really.

Bedford is correct

Another theory about Halifax is that it refers to the anti-catholic activities of a Lord Halifax - religious persecution again, linking the two questions.

Not sure whose turn now......

Famous for mustard and an Abbey and a mop fair.

The Halifax connection is a Victorian novel titled John Halifax Gentleman, set in a thinly disguised Tewkesbury

This town's name is similar to an undesirable part of London, but is itself actually quite a nice area. It is home to a replica of one of Britain's most famous sea-going vessles, and was once home to a large holiday park until said site was engulfed in a serious fire.

I was going to say Soho but the only other use of Soho I can find in the UK is in Birmingham, not exactly the place for a holiday park (no offence to anyone that lives there I'm sure its a lovely place)

Ha! I was gonna say Southend (the undesirable bit of London of that name being on the Catford/Downham borders)...but it's almost certainly not that...even if the other Southend has been far from free of major fires at tourist-related sits.

Southend Pier gets set on fire, not Southend [insert holiday site here... what? In Southend?]!

The town I seek is on the coast, but is much smaller than Southend.

Brixham is correct. It had a (very large) Pontin's at one stage, named the Dolphin, but it was gutted by fire in 1991.

Pontin's are a shadow of their former selves; a quick check on Wikipedia suggests they have only five camps remaining (one of which I've stayed at :shock:).
