Whichever tunnel the Strat*gic Res*rve has been moved to now must have a junction?

More seriously doesn’t the new Kings Cross layout add more junctions than now within the tunnels, some of which are well before the station?

Wasn't there one in Box Tunnel to access the quarries / secret base?

Slightly OT, I seem to recall that there is a junction in a road tunnel - this being in the Mersey Tunnel - which is probably unique.

Correct, it is the Queensway Tunnel that has two branches off to the docks at both the Birkenhead side and Liverpool side. The Kingsway Tunnel did have plans originally for a branch to Wallasey docks but this didn't happen.

Looking on Google Earth, Nunnery Main line junc. North of Sheffield is not visible. Whether the length of the underbridge counts as a tunnel. I’ve seen similar underground lengths classed as tunnels elsewhere.
