Colour light signalling is associated with TCB, but are there any left that still have semaphore signals? If so, how are those semaphores controlled?
Hubberts Bridge signal box on the Poacher Line is one of my suspicions, there are semaphores, but no token instruments since the signaller doesn't give and take drivers tokens. There is no lever frame visible in the box though.

Plenty. Track circuit block is a method of signalling. You can use semaphore or colour light signals for both absolute block or track circuit block.

Hubbert's Bridge works track circuit block over the single line to West Street Junction and absolute block to Heckington which works track circuit block to Sleaford East. Hubbert's Bridge is a mechanical box with lever frame, it is a unique design of box.

Another example is Swinderby which is track circuit block but still has a traditional 2 semaphore stop signal each way set up around the station.

Ancaster is another on the same line, track circuit block to Allington Junction and absolute block to Rauceby.

Absolutely. The Hastings area (and several other parts of the Coastway lines) has number of instances of semaphore signalling but with Track Circuit Block (TCB). Also the reverse - colour light signals (even some LEDs no doubt) but with Absolute Block.
