Why isn't Hale a destination for through ticketing on the Manchester Metrolink (this to various "heavy rail" stations within Greater Manchester)?

It looks to me like the through fares are based around interchange in Manchester, whereas Hale passengers are more likely to interchange at Altrincham. So it would essentially need it's own separate fare structure.

Interesting - I always thought I could only go as far as Altrincham when I used to buy Countycards.

That might be the actual reason. You can normally get to Navigation Road and Altrincham directly via Metrolink, so perhaps Hale is the random outlier. Or maybe, it just got overlooked!
