It's a juniper (class 458 I think) which normally runs London Waterloo-Windsor/Weybridge and FC is declassified. But during the Waterloo upgrade, the Junipers are also going from London Waterloo- Reading. So is FC still declassified on the train?

I think it's the other way round. The 458/5s temporarily in use on Reading services have had first class temporarily re-instated.

It got mentioned on the first weekend in one of the other threads that Ill try and find, (not that easy as it was buried in the 707 thread): http://www.railforums.co.uk/showpost.php?p=3082286&postcount=1299

They aren't 'declassified' on their usual routes because they have no first class markings normally.

Aah ok thanks mate ;) I am on the service now. I sat in FC and thought, oh wait it's going to Reading and then moved. I thought there isn't usually FC marking so thanks for clarifying . (I don't travel on these services regularly). I only prefer the FC seats because it is better aligned to the window than most other seats.

That's correct, it's as follows:
Reading: In force
Windsor : Declassified
Weybridge via Hounslow: Declassified
Rounders: Declassified.

(Applies to 450s too)
