Chessington South to Epsom Downs takes about 1h24m by train. They are not so far apart as Chessington South to Epsom is only 24m.

Chessington South to Leatherhead would also be a good candidate. There is a direct bus link, but by train it is a long detour via Raynes Park.

I think it was originally intended to extend the line from Chessington to Leatherhead, but for some reason this did not happen.

In that part of Surrey, Cheam to Worcester Park and Surbiton to Kingston would also fit the bill.

Flint and Neston are 4.1 miles apart, but are 10.5 miles apart by rail (taking 24 minutes one way during the day, 38 the other) and 14.4 by road.

Quickest routes I can see to get onto the appropriate line for the destination.

If you include the London Underground, then there are a number of instances where there is a direct bus service, but the journey solely on the tube would be very long winded:-

Wimbledon to Morden

Wimbledon to Victoria, Vic line to Stockwell.

Cockfosters to High Barnet

Cokfosters to Kings X, then Kings X to Euston.

Canons Park to Edgware

Canons Park to Baker Street (changing at Wembley Park), then Kings X and then one stop back to Euston.

Harrow and Wealdstone to Harrow on the Hill

Go via Baker Street and Marylebone.

Cheam to Worcester Park can be done in twenty minutes by going via Epsom according to The Trainline. Fastest journey it's showing for Surbiton to Kingston is twenty three minutes.
