Between 1990 and 2000, the A60, C69, 67, 72, 73 were all refurbished, however, did refurbished examples ever run with non refurbished examples and if not, why was this not possible given that on National Rail, this happens all the time.

I've never seen an refurbished unit coupled to an unrefurbished one in LU service. I think in many cases modifications were made to safety systems, PA etc that made unrefurbished and refurbished units incompatible with each other.

Only the prototype refurbished units ran with un-refurbished as these didn't have the engineering changes that would prevent mixed running, indeed the safety systems PEA etc.
examples: C 5585-6585, ‘73 190, A 5132-6132-, D 7108

There was a half set of Piccadilly line stock that was refurbished few years before the main batch, which I think was updated to fully refurbished near end of fleet refurbishment.

The first refurbished tube size one I saw was at Walthamstow on a Sunday about 1990 or early 1991 (service trains were using other platform only) it was coupled to a particularly grimy unit and they were inviting users of Victoria Line to sit in both and fill in written surveys comparing the two. Which do you prefer a spotless train with some porthole lights, or a grimy one....... I suspect feedback was positive for the refurb

They did much the same at Baker Street with a prototype car for the A stock - the end result was a bit less "posh" but a marvellous transformation compared to the run down and graffiti scarred sets running around.

That prototype 2 car "C" stock ran around in the middle of a 6 car formation for quite a while. Again a huge improvement on the normal.

There were 2 different prototype interiors one with really nice looking high back seats and the other with regular seats but with a striking pattern which entered service in August 1990 not so sure about the other one always wonder how long they lasted certainly the latter was still running coupled to a non-refurbished unit in 1995 watch the video 125 drivers eye view if you don't believe me.

I have video of all three types of train mentioned above (A, C, 1973) where prototype refurbished and unrefurbished ran together in one train. The A and C stock footage has been used on YouTube in 'memories' films but as far as I can recall the 1973ts footage has never been published - I am waiting for the trains to go so that I can use it in a 'memories' film!

I also recall attending a public event where the prototype 1967ts refurbished train was on display at Walthamstow Central, and recall that only part of the train had been refurbished.

Somewhere, not in London
One needs to remember the difference between "OPO Conversion" and Refurbishment, on quite a few of them fleets these were separate activities.

How long did the 1967 tube stock prototype last? I know it entered service on 9th October 1989 almost a year before the proper refurbishment but how long did it last in the blue and white livery?
