I'm sure it's been asked numerous times here, but is the ferry fare included in a (National Rail) ticket, be it a normal return or an advance single?

Yes - if you have a through ticket from the mainland to the island it is valid on shipping services appropriate to the ticket routing.

There are also various hovercraft fares available, which are cheaper than buying tickets from Hovertravel.

Rail ticket from Fratton to Ryde Hoverport, routed Hovertravel:
Day Single: £8.20
Off Peak Day Return: £10.50
Anytime Day Return: £10.60
Open Return: £16.40

From Hovertravel (hovercraft ticket only):
Day Single: £8.50 (+30p)
Anytime Day Return: £13.50 (+£2.90)
Open Return: £17.00 (+60p)

Of course. They were taken from the NFM05 fares manual, so will probably change on 23rd May. They can also be bought from any Train Line powered website (e.g. FGW) but not the Mixing Deck (aka Avantix WebTIS, e.g. ECML).
