I'm travelling between Warsaw and Berlin on the 8th of September usually an interrail pass but I've noticed there are no seats available and on other planners the route time is longer than what interrail says.

Does anyone have any suggestions or alternative routes

Either they aren't opened yet (they (PKP) may be late), or the timetable used by IR is not the right one yet

If you go to the PKP booking page, it says there are replacement buses in Germany so I imagine that is the issue with booking a seat

And DB say the correct timetable isn't yet loaded (info in the Major Engineering section). Can you reserve to Frankfurt/ Oder?
(Note, this far ahead it isn't a big issue, even for a Sunday).

That's odd. DB is offering the seat bookings too
Not really: try to book one and you'll see an error message. DB can't book seat only for this train online. Booking possibilities are PKP ticket office, DB ticket office, DB ticket machine and DB by phone (they'll send it via e-mail). Or Interrail website, if you want to pay a €2 booking fee and a €9 postage fee and wait for it to arrive via the post.
Nobody seems to have the updated timetables yet, but you should be able to book a reservation Warsaw-Frankfurt(Oder) via the sales points I mentioned.

Online you can only book PKP as far as Rzepin.
EC44, I think, has a 40 minute connection onto a local to Frankfurt/Oder if the worst happens.
As others say, closer to the date it will be clearer.

What about routes avoiding Frankfurt (Oder)

There is a fairly reasonable connection taking just over 4 hours from Warsaw to Kostrzyn (nad Odrą) that has a direct Warsaw-Krzyz train with a connection onto a Kostrzyn service. From Kostrzyn, you can get to Berlin in an hour.

However, the BWE is an important train and it's really not worth diverting off route.

There is a timetable change ("correction") on the Polish side on September 1st, which won’t be confirmed until 10th August.

PKP Intercity will sell a normal ticket for BWE trains with a warning advising of rail replacement buses between Frankfurt (Oder) and Berlin.

I've booked seats through DB but had to put Warsaw Frankfurt (Oder) in manually into Interrail as their planners won't show EC 48, will everything run smoothly and my pass be accepted

To note I'm traveling on Sunday 8th September

EC 48 Warsaw-Frankfurt(Oder) on 8/9 is in the rail planner app. Looks like you need an app update.

Just had a look myself out of curiosity: no sign of EC48 in the 22 August timetable version, but after updating the Rail planner app it got the 29 August timetable version in which EC48 does appear.
So updating is the solution indeed.

I updated it and it worked
However it still doesn't appear in the online seat booking system - however I have seats already
What the rail planner app and the Interrail seat booking page say is in fact irrelevant, since they're known to be unreliable and should never be used to plan. The app should be used for managing the pass only and as such, it's helpful if trains can be found in its planner, but not essential. The booking page should be avoided for reservations if possible. Booking elsewhere is cheaper in most cases anyway.

Sorry I'm probably too late to give my advice, since I did the exact same journey (just the other way round) about a month ago, there were very obvious engineering works going on between Berlin and Erkner. You should be able to avoid the bus alltogether by taking a commuter train to Erkner and then the S bahn from Erkner to Berlin Hbf (included in the interrail), that's how I did it. Booking seats was a mix between calling DB and being lucky on their website. PKP will not be of much help, they will tell you to ask DB.
Hope your travels will go (or are going) smoothly!

I did in fact do Erkner as it was quicker and fitted my needs better

All in all, journey was relatively smooth, however there was a 30 mins delay
