Yes, a ticket Glasgow Cen/QSt - Aberdeen route Any Permitted is valid via Edinburgh. Note that ScotRail's flat fare promotion has some restrictions on the use of East Coast's Aberdeen - Edinburgh trains.
Re PaxVobiscum's issue on Glasgow - Inverness tickets, there are two different fares:
CompactDstrxion has noticed an unusually large rounding error of some 6 miles contrasting distances in RailMiles with those in the National Rail
- route Aviemore, where an Off-Peak Return costs £55.90, and
- route Any Permitted (also valid via Aberdeen), where an Off-Peak Return costs £81.10.
