For the most part, Nafferton is mainly served by stopping trains on the mildly circuitous route between Bridlington and York via Hull. This is also the case for Wressle, albeit not so frequently.

The original main building at Cuddington still stands and has been converted for private use as an art gallery. The same is the case at neighbouring Delamere, where they have been adapted for use as the 'Station House' Cafe.

Somewhat surprisingly given the level of service, Gainsborough Central is also a DfT category F1 station managed by Northern.

In 2023, the station was the fourth least used in the UK, with 94 entries and exits. There was a small gap between it and the third least used station; this was Elton and Orston in Nottinghamshire, which had 56 entries and exits.
