Alright, a bit of a wordy/vague title, but I'll explain further.

Find the longest (time-wise) but shortest possible route journey by rail between two stations less than 2 miles apart. In other words, walking distance in real terms, but you decide to take the train instead...

An example to show you what I mean:

New Mills Newtown to New Mills Central (0.7 miles apart)

New Mills Newtown - Manchester Piccadilly (37 minutes)
Manchester Piccadilly - New Mills Central (26 minutes)

Total time: 1 hour, 3 minutes

Neilston to Barrhead, 2 miles apart by road

A quick search on NRE shows the time it takes between the two stations is either 57 minutes or 1 hour 21 minutes, the Barrhead stopper pulls out just as the train from Neilston arrives into Glasgow Central, with the difference in time due to only one of the half hourly service towards Kilmarnock (and beyond) calling at Barrhead.

Probably is other examples within the south Glasgow area, where two stations are close by on different lines requiring a trip to Glasgow Central to make the trip between

How about Silver Street to Angel Road? About a mile apart by road, but get your timing wrong and it could take you around two and a half days to get between the two!

Gainsborough Central to Gainsborough Lea Road.
And if it is permitted to include the London Underground, Lancaster Gate to Paddington is a long journey by train and quicker to walk.

Before the few connecting services, Yeovil Pen Mill to Yeovil Junction would require going GWR to Castle Cary, changing onto another GWR service to Exeter St. Davids and then SWR/SWT to Yeovil Junction, or GWR to Westbury, GWR or SWT/SWR to Salisbury and SWR/SWT to Yeovil Junction.

Yeovil Pen Mill to Yeovil Junction: 1mi 62ch

Yeovil Pen Mill to Castle Cary: 11mi 62ch
Castle Cary to Exeter St. Davids: 58mi 19ch
Exeter St. Davids to Yeovil Junction: 49mi 44ch

Yeovil Pen Mill to Westbury: 32mi 29ch
Westbury to Salisbury: 24mi 45ch
Salisbury to Yeovil Junction: 39mi 5ch

I suppose Waterloo to Waterloo East must be a contender as well.

Hessle to Barton-on-Humber is 1.97 miles in a straight line according to Google. It takes about 3.5 hours via Doncaster, depending on the time of day, with changes at Doncaster and Habrough. For stations that have a regular daily services (as opposed to a service on just one day of the week, or in just one direction, or a combination of the two) that's pretty good going.

Acton Central to Acton Main Line (assuming we allow London Overground but not London Underground).
13 minutes on foot, or about 3 hours via Richmond and Reading, I guess
(gave up trying to work whether you could do it quicker with the Ruislip-Paddington Parliamentary)

Haymarket to St James on the Tyne & Wear Metro. Less than half a mile apart by foot; but takes 55 minutes on the through train

Waterloo to Waterloo East?
2 minute walk, or 58 minutes via Clapham Junction and London Bridge. Not quite as long as the OP.

Pontefract Monkhill / Tanshelf to Pontefract Baghill will only take you about 2 hours if you don’t fancy the 2 minute walk

St Budeaux Ferry Road - St Budeaux Victoria Road

A journey consisting of a 30 second walk or 1 train per day which does this journey which takes 20 minutes. (2G79, 1745 Liskeard to Gunnislake). The only available fare is a Devon Ranger

Going between Liverpool Street and Fenchurch Street involves going to Upminster and back. Including interchanges, this can take around an hour as opposed to a ten minute walk.

Dorking to Dorking Deepdene.
On that note,
Farnborough Main to Farnborough North will take you a good hour via Woking and Guildford if you don't fancy the 10 minute walk
North Camp to Ash Vale changing at Ash/Guildford with a similar walk time but an hour+ by train.

Farnborough to Frimley is about 5 minutes by bus, or 90 by (3) trains via Brookwood and Ash Vale

Euston to King's Cross St Pancras is a journey you're better off walking especially if you're using PAYG Contactless / Oyster

Not the longest, but in terms of ridiculous journeys, Windsor & Eton Central to Windsor & Eton Riverside via Slough, Reading and Staines.

Also, Moorgate to Liverpool Street via Finsbury Park & Cambridge. Think even the fastest choices would take nearly 3 hours.

Rowlands Castle - Warblington (3m70ch from railmiles)
Change at Havant, anything up to 1hr 1min, walking about the same based on Google Maps. Half an hour by bus.

While its one station for most purposes Tamworth according to a small amount of things such as programming the information boards is technically two separate stations for the high and low levels hence why for the high level information boards show the train calling at "Tamworth" but at at the low level its posted as "Tamworth Low Level".

Tamworth High Level to Tamworth Low Level must be quite a long journey.
