I am trying to see if I can get a reservation on this train early September but it doesn't come up on the CZD website and OBB and SBB websites says no tickets available on any dates I have looked at. Is it still running and sold out or is it no longer running?

Most likely times not confirmed owing to engineering work somewhere, especially if it's a weekend.
If the block is anywhere between Linz and Prague - not uncommon - the car simply doesn't run. You can check the engineering works in both countries, though possibly not this far ahead.
Worth checking EN467 to Vienna for the Austrian section too.
