Is there a list anywhere of the links between London Underground lines (e.g. the
Bakerloo-Jubilee line discussed here)?
Googling it unfortunately just brings up passenger connections which is not what I'm after!
In addition to the track connections between Underground lines which have all been mentioned by other members, there are also a number of track connections between London Underground and National Rail lines.
Bakerloo:
Queen's Park onto the Watford DC line towards London Euston, and Harrow & Wealdstone onto the Watford DC line towards Watford Junction.
Central:
Ruislip depot onto the Chiltern Main Line.
District:
Barking onto the Gospel Oak-Barking line, East Putney onto the Windsor lines, Wimbledon onto the South Western Main Line, and Gunnersbury onto the North London Line.
Metropolitan:
Harrow-on-the-Hill onto the Chiltern Main Line towards London Marylebone, and Amersham onto the Aylesbury line.
In the past there were more track connections to the National network, but the ones listed above are the only ones that are still present.

It is interesting just how few there are. Can this be a problem during maintenance?
It can at times be an issue. When the 1972 stock from the Bakerloo line visits Acton Works, the route needed to get them to Acton Works from the Bakerloo line is onto the Jubilee line at Baker Street, up to Wembley Park, then along the Metropolitan line to Rayners Lane, before a reversal to travel down the Piccadilly line to Acton. As the Jubilee line is fitted with ATO, 1972 stock can only be transferred on/off the Bakerloo line outside of service hours on the Jubliee line.
2009 stock won't fit through the tunnels on the Piccadilly line as it's slightly larger than most deep tube stock, therefore should they need to leave the Victoria line for whatever reason they would need to be moved by road, though I don't think this has actually had to happen yet.
