Good question, but would you not just be expected to use the rail replacement buses for the affected section of your journey (Basingstoke to Woking, presumably)?
So, what would work best for you? A free change of route excess/easement to allow you to travel route "via Taunton"?
P.S. If you were able to travel via Southampton, isn't the line from there into London Waterloo also closed (between Winchester and Woking) meaning having to travel via Havant?
Unfortunately going via Southampton isn't a permitted route. You could ask SWR if they'd authorise you to do so (e.g. via social media or phone - although it's best to have that in writing really). Otherwise you'll have to buy a combination of tickets, or obtain a change of route excess.
The exact amount depends on the ticket you hold, but I would expect it to be half the difference to the undiscounted via Taunton fare (though there's some ambiguity as to whether such an excess is possible in these circumstances). What would the change of route excess be, out of interest ?
I'm guessing a Salisbury to Southampton and Southampton to Basingstoke single should suffice, given that the diverted train would have been travelling through Basingstoke had it not been diverted.

The latter costs £104.90 for a Super Off-Peak Return, or £139.90 for an Off-Peak Return.
If you only need to make the journey via Southampton in one direction, a Salisbury to Winchester return would be valid to travel from Salisbury to Basingstoke that way (it's valid both via Southampton and via Basingstoke, so you use the outward portion to Winchester and then change to the return portion once you call at Winchester).
Ah, so you wanted to go Salisbury-Southampton and then via the Portsmouth Direct Line, I presume? That would normally be good, however Winchester - Woking is also bustituted unfortunately !
